James Pond 3 had mushrooms all over the place, even a mushroom boss. And moon cheese. James Pond 3 is the only game to marry mushrooms with moon cheese, noone has attempted it since.

HeXen had poisonous mushrooms that killed you if you weren't careful shooting the creepy monsters.

I want to say Trinity, but I don't know if they were giant. Size doesn't really get mentioned a lot and since there are no pictures and everything's odd anyway there's no real sense of juxtaposition between items. It's all very disorienting.

Hey you guys, in This Game Stars My Penis you control Swimmy's pants mushroom and it's pretty giant sized compared to the rest of the objects on the screen. It's a very happy mushroom, it's got a smiley face drawn on it.

I saw a trailer for Fez recently that made it look like Crush done right (basically with a better color pallet and less confusing). It looks pretty great.
