Wiki'ing a bit it seems like After Effects is useful for putting things together, but I think that the hardest part might be taking them apart... extracting a character from an existing image in a clean fashion. Or does A.E. handle that?

Yeah. Sort of. Matting and cutting stuff out is never as easy as you think it will be, and can be a lot of work, but After Effects facilitates it well. If you're cutting stuff out of video clips, you can use polygonal travelling mattes which are fairly simple. You can also use old-school alpha/luma mattes, if you've got photoshop as well.

Depending on what you're doing, Photoshop can be better for cutting stuff out- especially for still images.

If you watch this clip of Cyriak on the news you can see him using After Effects to cut out video clips of his own head at the 1:45 mark. He uses polygonal mattes.
